Both the codes are based on numerical pseudo atomic basis functions. But, some of functionalities are different. Also, OpenMX is written in C, while SIESTA is written in Fortran. As for the details, I think, you had better read the manuals. A better choice may depend on your interests.

A version is now under testing within developers.
